There are 100 high knees in the reboot program on day 1.

Are these 100 high knees per leg or per pair? If per pair, then it will be 300 high knees in level 1.

The same applies to other exercise like climbers, leg raises, shoulder taps, and butt/flutter kicks.

Did I understand the program well?

They always come in pairs. Meaning, 100 high knees are 50 high knees per left leg, and 50 high knees per right leg, totalling at 100. That's true for all exercises when not specifically mentioned otherwise.
Read the manual, and all will become clear and might answer a couple of other questions you might have at one point or another.
